چکیده

The interactions among the components of a biological system can be given a logical representation that is useful for reasoning about them. One of the relevant problems that may be raised in this context is finding what would explain a given behaviour of some component; in other terms, generating hypotheses that, when added to the logical theory modeling the system, imply that behaviour. Temporal aspects have to be taken into account, in order to model the causality relationship that may link the behaviour of a given component to that of another one. This paper presents a hypothesis generation method for linear temporal logic theories whose formulae have a restricted syntactic form, which is however sufficient to model cellular and molecular interactions, as they are often represented by biologists. The method exploits the duality between hypothesis generation and consequence finding, and can therefore be also used to infer the consequences of a given fact. It is based on a resolution system proposed by Cavalli and Fariñas del Cerro in 1984.

Towards a Logical Analysis of Biochemical Pathways

Biochemical pathways or networks are generic representations used to model many different types of complex functional and physical interactions in biological systems. Models based on experimental results are often incomplete, e.g., reactions may be missing and only some products are observed. In such cases, one would like to reason about incomplete network representations and propose candidate ...

Interleaved Inductive-Abductive Reasoning for Learning Event-Based Activity Models

We propose an interleaved inductive-abductive model for reasoning about complex spatio-temporal narratives. Typed Inductive Logic Programming (Typed-ILP) is used as a basis for learning the domain theory by generalising from observation data, whereas abductive reasoning is used for noisy data correction by scenario and narrative completion thereby improving the inductive learning to get semanti...

Temporal Reasoning with Abductive Event Calculus

We present the SLDNFA procedure, which integrates two important nonmonotonic paradigms, negation as failure and abduction. The main diierence between SLDNFA and existing approaches is the improved treatment of non-ground abductive goals. We present an extension for temporal reasoning based on Abductive Event Calculus. We show the power of the approach by applying it to planning and solving well...

A Graph Theoretic Optimisation of Temporal Abductive Validation

Abductive validation for a theory T expressed in language LQCM is known to be exponential. Despite this, abductive validation over LQCM using the HT4 abductive inference engine is a useful technique for a large range of real-world theories. However, doubts persist about LTQCM: a time-based variant of LQCM. In LTQCM, abductive validation is executed for for theories used in long time-based simul...
